When it seemed as if she wouldn't stop for awhile, Booth led her over to her couch. He put his arms around and recited:
"It's ok. I'm here. It's okay Bones."
And suddenly, she was hugging back. She wasn't being held, she was holding. He knew that that meant she had changed her mind. He knew she wouldn't push away when he asked her about her life, and everything in it, she'd let him in. She might even let him fix what was broken. She pulled back, and even though he didn't want to let go, he let her.
They stared into each other's eyes, neither daring to look away, then,
"Booth, why are wewe here? I thought wewe were dead." When she alisema this, he knew he'd have to explain everything, which meant breaking even zaidi rules than he was now. But this was Bones, so he had to tell her the truth.
"Look, Bones, wewe were supposed to be told that I wasn't dead. wewe were on my orodha of people to tell, but I guess it never went through."
"But why weren't wewe dead?"
"I needed to catch a bad guy, wewe know me. I always wanna be the hero. Anyway, the guy alisema the only way he'd confess to anything au come mbele at all, is after I was dead. So I've been underground, and I will be underground until he fesses up."
"Oh. What about Parker? And Rebecca? And everyone else at the lab?"
"I don't know about Parker and Rebecca, direct contact isn't allowed. And the squints weren't on my list. Just you, Parker, and Rebecca. They wanted the orodha to be as short as possible."
This little fact, the fact that she was on his orodha when the minimal number of people was required, gave her so much happiness. She was important. Maybe even zaidi than a partner to him.
Then something clicked.
"If direct contact isn't allowed, why are wewe here?"
"Well, I uhh, see. I uhm..."
She looked at him while he rambled, then hugged him. Hard.

She knew it was irrational, but she couldn't hide the fact that knowing Booth was alive meant she could be alive again too, so she hugged him. She knew she wanted more, a long passionate kiss, maybe, but she didn't want to compromise their relationship. Even if she had finally realized how strong her feelings for him truly were.
She hugged and hugged him, just trying to mentally tell him I upendo you, Booth. She knew it was no good, though. Telepathic messages were impossible to send.
Finally she pulled back again. And again, she was crying. But this time, she was silent, and there was no smile on her face.

    “The jury finds the defendant Mr. Andy Collins….. guilty of first degree murder.” I let out a huge sigh of relief. I smiled when I heard a mirrored breath beside me. I looked over at her. Ever since the season 3 finale, there's been quite a few unhappy fans. And there's a good reason, too. One of our most beloved characters, Dr. Zackary Uriah Addy, turned out to be the apprentice to Gormagon. Now he's no longer a main cast member, and he's been sent to an asylum. But considering what I recently found out, this is better than what the writers could've done.

According to Hart Hanson, the writers had two ideas.
One: Gormagon would approach Zack about being his apprentice, but Zack refuses, and Gormagon kills him instead, au
