Pein had already fought the whole leaf village before facing Naruto
That massive Shinra tensei he used took out a lot from him,and made the Deva path,his most powerful body,unable to use his power for quite sometime,and Naruto used that interval to take down many of Pein's bodies
Pein DID have a chance to finish Naruto off but he didnt since his mission was to capture Naruto alive so if it was a real fight and the two had tried to kill each other then Pein would have won
Again Pein would have capture Naruto successfully with his Chibaku Tensei but then Naruto got help from Minato and Kyubi and broke out of it(I never consider Kyubi to be a part of Naruto's power since he cant control it,its different from Killer Bee's case,yes up to 2 tails I still consider it to be part of Naruto's power 'cause he is capable of controlling it,but from 3 tails he loses control completely)
Above are my reasons for this,hope you all find them convincing
pretty much the only reason he won plus
i think naruto kinda would suck with out it
and wouldnt have lived this long
