Skipper does get hurt a lot more, but Private is more accident prone, its just that Skipper saves him all the time :)

Miss Understanding: Hurt by sewer rats

The Falcon and the Snow Job: ALMOST falls off skyscraper

Paternal Egg-stinct: Zapped by Kowalski's invention thing

Sting Operation: Stung by hornets

Mort Unbound: Wacked by Mort into Kowalski's super ray

The Hidden: First penguin to be attacked by cameleans

Monkey Love: Attacked by Lulu with the other penguins, but it was HIS idea

Operation: Plush and Cover: Left at factory

Popcorn Panic: Put at bottom of totem pole

Tangled in the Web: The whole "Slippy" incident

It's About Time: Hit by exit sign

And he is constantly slapped by the team.

Blowhole: Gets almost crushed by the giant Chrome claw

Monkey Love: Gets beaten up by that chimp.

Rodger Dodger: Almost gets eaten by Rico

Sting Operation: Gets stung by bees also -.-

Untouchable: Gets poisoned by Barry

Cats Cradle: Gets tazed by Officer X

I was a penguin Zombie: Gets hurt MULTIPLE times and breaks TWO flippers. Also lands on his private region.

Falcon And The Snow Job: Gets thrown off cliff and battles Falcon

Huffin and Puffin: Gets knocked out by Hans.

Haunted Habitat: Almost drowns

Snake Head: Got swallowed by a fish

Happy King Julien Day: gets hit with a watermelon

Crown Fools: Gets beaten up by the rat King. Sustains eye injuries

Eclipsed: Elecrticuted.

Truth Ache: gets sat on

Skorca: Gets kicked by Joey

Assauly and Battery: Gets beaten up by Joey

Lemur See Lemur Do: Gets hurt by the Robot.

Misfortune Cookie: dives into cement, hit by popcorn cart, hit by duck, an elephant lands on top of him, 1000+ stampeded by rhino

What Goes Around: Run over by tire

Mask of the Raccoon: Electricuted from Kowalski's expirement

Untouchable: Poisoned

I Was a Penguin Zombie: Broke both wings

Jiggles: Bounces off of Jiggles

Sting Operation: Stung by hornets

A LOT of other times, i just don't feel like writing them all.
