The only thing I can think of is his family. In Journey to the center of Candace, Doofenshmirtz says he will get rid of everybody who can't make up their mind. When Perry hears that he immediately beats him up.

Also in the episode Oh, There wewe Are, Perry. When Perry gets reassigned to another nemesis he becomes sad that he is no longer with his family.

In the movie, He tried very hard to hide his secret, as to not leading to getting disowned. He was disowned, anyway ("I Walk Away").

Also, I think he would actually risk his LIFE for the boys; Perry the Platyborg surely hurt him, but he didn't budge. Platyborg was going to hurt Phineas, BAM. He reverts to Agent form.

I'd say his weakness is Phinnias and Ferb because in "Across the 2nd dimention" when robo Perry was about to hit Phinnias and Ferb Perry blocked the way and hit robo Perry.

Family. He's so sweet, in the movie the platyborg punched him, he didn't react becuz if he did, they would know he was a secret agent and he would have to move. But when the platyborg wanted to hurt P&F, he beat up the platyborg
