To start off, the answer is never explicit in the film. They never straight out state in X2 Kurt's history beyond "My name is Kurt Wagner, but when I was in the Munich circus, I was known as the Incredible Nightcrawler." However, there are quite a few implications to be made throughout the film.
First of all, in the opening scene, with the attack on the president, he was presented to us as a mindless killing machine, whose only focus was killing President McKenna. However, in the inayofuata scene we see him in, he is trying desperately to scare Storm and Jean off through an echoing voice and teleportation around the church, almost like an angry spirit. He never openly attacks them. When Storm and Jean talk to him as Jean tends to his wounds, we find his a very gentle and peaceful man. Also at this time, a mduara, duara on the back of his neck that looks like a burn is revealed, though we don't know what this means at the time.
We find out later during a conversation between Stryker and Charles when Stryker puts the serum on Deathstryke and we see it burns a red mduara, duara in their skin and he explains that the serum is a powerful mind controlling agent that only someone as powerful of a telepath as Charles could thwart.
We see the power of the mind control serum at work when it causes Cyclops to attack his girlfriend, Jean Grey, and how awfully he feels afterwards, proving that it was such a powerful agent that it could cause Kurt to attack the president. It should also be noted that Cyclops was kidnapped with Professor X kwa Deathstryke. Stryker also states that he is the one to have developed it from the fluid on the brain of his son, Jason, who has powerful illusionist powers.
Again, it is never outright stated that Kurt was part of Stryker's team. However, through many simple inferences, we can determine that he was part of Stryker's mutant assassin team. I think the movie was both trying to save screen time and preserving the intelligence of the audience kwa not stating such.
